There may be work-arounds and fixes in place that I am unaware of so pardon any inaccuracies. I've been using Q for a LONG time and I have a working process that works very well for my personal needs. Decide upon a minimum spend value for included categories and do not include those below $x amount. The budget may not capture ALL your expenses for the reasons stated above but it is still useful. Use the "Projected Balances" tab under Bills and Income. Over a short time you will get a feel for your monthly expenses. The budget averaging feature is ok to reference but I do not use it to budget going forward. You'll see light green shaders and amounts based on categories you assign bill and income reminders to. Also add those categories to your budget. Set up recurring manual bill and income reminders, make sure they are properly categorized and watch for those in the register as they come up. Other recommendations: Avoid Quicken Bill Pay. 
You can quickly validate the budgeted values against the actuals and balances.
To apply a budgeted amount across multiple months, select the gear icon near the right side of the category line and "Apply MO budget forward to the end of YR" or "Apply MO budget to all of YR." Also switch to the Annual View and select "Details" to see the the sheet of all the values by month. What I'm left with is to either create manual accounts for those that do not integrate or just create a unique category for each or assign them all to one category. About half of my credit cards integrate (for download) with Q.
I noticed this a while back when I first created my budgets. The category column displays the to:acct. I noticed nobody replied to you so I'll take a stab.
